How can you cut bass freqencies at the beginning or at the end of a track when you are mixing on acid pro 3.0? (fade in or fade out)

You can chop the starting time range that you want to gradually "bass up" into sections. Select all tracks with the lasso and the split. Then just vary the amount of send to an eq plug-in on a buss. Put no bass in the first 1/2 second piece then a tiny bit in the next section and so on until you reach full bass level. Tedious to do across all tracks and then on the fade of the tune as well, but it will work.

I would just mix it down and do it to a stereo file...
