Subject:Batch Conversion for Video out of sync

I'm doing a batch conversion to mp4 where I'm using a Auto Trim/Crop and removing data from start and limit length (getting a 30 sec. preview of a video starting from 30 secs. into the video). This feature works fine for audio but when I save to mp4 the sync is off. It's looking like it's taking the first 30 sec. of video while taking the audio from 30 into the video. Is there are way to fix this?
