What causes the wave display to show some values
more "above the zero line" than below, or vise versa? Is
this something that needs fixing? If so, how?

Could be "DC offset" that you are seeing. A/D conversion
and effects can add a small constant voltage which adds to
the average amplitude and you see it in a wave file when
the preponderence of the wave may be shifted above or below
the zero line.

SF5 can detect and remove DC offset by accessing "DC
offset" under the Process menu.
