In acid, you have to tell it under the waves "properties", how many
beats the loop is. I'm taking it for granite, but you are sending a
midi beat clock from one Program ( ie acid) and then setting the
other program (cakewalk) to "external beat clock"? So they are
running on the same midi clock?

Use the Draw tool, right-click the Event you'd like to fade in/out
on, and choose Envelope>Volume.

Just to add a little detail, once you have chosen Envelope>Volume,
you will notice that your track has a blue line running through it.
This is the volume level across the track. If you double-click on the
line, it will add an adjustment point on the line. You can add as
many of these as you like and can push them up and down to change the
volume level across the entire track. If you put the cursor on a line
segment between two points and right click, you will get a menu that
lets you choose between a linear fade (default), fast fade, or slow
fade. Play around with it and you will quickly see how it works.

If you have a lot of tracks in your song and just want a fade-in or
fade-out of all the tracks, it would probably be better to save the
project as a .wav file and use your sound editor to add the fades.
Just a suggestion.
