Subject:audio track question

I have a question.
After you extract an audio track from a CD, how do mute some of the instruments played on it, so that you can play along with it instead? Is this even possible? There's a classical song I want to play lead over in a seperate track, but I want to take out the organ, and put my guitar in instead. Any help would be greatfully appreciated.
