1) Beatmapper asks me to find the downbeat. Is the downbeat the "and" of 1- and- 2 - and - 3 -and -4?

2) I create a sample and without knowing, or just forgetting, I leave the ROOT NOTE set to A. Later, I realize the sample's in G... Problem: I go into properties and set ROOT NOTE to G, which brings me down a WHOLE STEP TO F!

1) The downbeat is "1" not "and"

2) Pull your loop up in Acid (Pro). Set the project Key to "None" and the tempo to whatever you want. Make the changes in your loop properties and save the loop. That should fix your problem.
