Are you using ACID Pro? Try accessing the track properties of the drum loop and under the Stretch tab, adjust/add stretch markers as appropriate. (You'll basically want markers where you feel accents within divisions of a beat are needed.)

Also remember that ACID can't work magic on everything. Extreme changes in tempo can sound unnatural, which is just the nature of the digital beast.

Is there a key assigned to the drums? They should be set to "none." Iacobus is right about the limitations of Acid's (or any other app's) ability to stretch & pitch shift, but it shouldn't change the actual pitch of a drum loop if it's key is set to none. Look at the loop info at the bottom when you select it in the explorer window.
