Is there a way for me to write a application that uses the AC3 plugin. Let's say if I wanted to write a utility that batch encoded a bunch of .wav files?

No 3rd party tool will be able to access the SF AC-3 plug-in. Vegas 4 is scriptable, so you could use that to batch encode to AC-3, provided that you have:

Vegas 4 + the AC-3 plug-in

OR Vegas 4 + DVD Architect (DVDA comes with the AC-3 plug-in).
