What is the best way to back up files?

The BEST way is to use backup software and a tape drive. If you are running Windows 2000 or newer you can use NTBACKUP and create a backup folder which could be copied to CD or DVD (or across multiple cds or dvds as needed).

Do you copy the acid pro folder in full or just certain files?

Which files are you wanting to back up? Do you want to backup the ACID program itself? Or are you wanting to back up the projects you've created? Or both and more?
